Here's what i think: the elves were killed by someone, some of the elves got reincarnated or something then used some spell to put the souls of other dead elves into vessels(kinda like edo tensei from Naruto) but the spell only makes their hatred come to life. Thats why the third eye disappeared when the spell wore off. This also explains why they need the magic stones to be "reborn" into their true selves aka elves kinda like rinne-rebirth which is also from Naruto.
